Does Flashing VM Cover Running From Windows

Hey Guys! I'm using the Crazyflie 1.0 for a college project and I'm running custom firmware to make fly. I haven't written the Firmware but I managed to flash it in the past but can't remember how I managed it... 
I've changed that firmware and re-flashed from VM but I'm just wondering, if I flash new firmware through VM will that still stand when I'm running from outside the VM?? I think it does but I'm not sure?
Absolutely loving the CF though. It's heaps of fun and anytime I'm using it in the lab everyone else just gathers around and watches!!
