Is there a way to bypass the height value in the following command and use the altitude calculated by the pressure sensor to hover in higher altitudes while using other parameters (Vx, Vy, yaw rate).

cf.commander.send_hover_setpoint(Vx, Vy, yaw, Height)

The fusion between distance sensor and barometer is not that developed. It might work a bit as it is but needs more development to be really useful.

Then can we fly higher than 2m using a joystick when the flowdeck is plugged?

Not without altering the cfclient as it is locked to 1m. You could try changing it here.
