I'm not so sure what firmware Air 20A is running. It says on the page it supports up to 500Hz which I guess is servo signal rate. You can use the motorPowerSet parameter to manually control the output servo signal. Check this post to get some ideas.

I'm note 100% sure of this either but the timer setting is common for all channels so if you still have the same settings each channel is independent. However I think the motors and ws2812 requires different timer settings.

I think this is a resource collision problem because the TIM4 is used by the motor driver. Could you maybe use TIM3_CH1 on PB4 (IO_3) instead?

You mean that you have connected other signals to these pins from e.g. another MCU? The P0.11 and P0.12 pins are configured as inputs by default so should be no problem if they are driven from something else as long as they are not higher then 5V.

You guessed correctly. The N* pins are connected to the radio MCU, nRF51822, and can be used from that MCU. Check the expansion port pinout for more information.

CF2.1 us using I2C (I2C3), that is why, only Bolt is using SPI.

Can you get into the bootloader by doing a cold boot? That is by holding down the button while connecting the battery?

The IO2 has an optional function to where you can move the IRQ on the Loco deck and the RESET, MOTION, GPIO on Flow v2 deck. This requires to close the solder bridges which I guess you haven't done?

Strange...IO2 is not used on any of the Flow v2, Loco nor Multiranger decks. Possibly it adds capacitance or similar. The length of the wires can definitely have an effect as the SPI communication is quite fast. I think 21Mhz for Loco and 2 Mhz for Flow. You could try and slow down the SPI communica...
